1. Yes, I have an anti-virus software.
2. Yes, I do periodic virus scans.
3. My anti-virus software has quarantined four files that are infected, all of which were installed by my son, AFTER he was told not to install anything onto my computer.
4. The trojan starts off like this JS: Trojan.JS then it says other

5. My problem is, is that it will not quarantine the trojan as the "folder" it's located in doesn't exist on my computer.

Download from here http://www.avg.com/gb-en/avg-rescue-cd AVG rescue disk and burn it to a CD. You may need a working computer if yours is badly infected. Boot off the CD and follow the prompts. After that your computer should be clean. Booting off the CD will ensure it has access to all files and folders and any root viruses.
Once your computer is up and running I would also download Malwarebytes antimalware from bleeping computers

Run it to check for any malware that AVG missed

If you have Win 8 or Win 10, I would uninstall your anti-virus. This will automatically use Windows Defender which is both an anti-virus and anti-malware. (EDIT: Defender is already on your PC)

If your problem were a virus, your AV would have detected and removed it. It is most probably malware which most AV do nothing to identify or remove.

Your son has shown that he cannot follow your instructions. I would create a user specifically for your son and password protect your user ID. His should not have admin privileges. He will no longer be able to download files.

The folder does exist but you need to allow all files and folders to be viewed and not hidden.
